It's not too difficult to unprogram bad fingering.  The beauty of it is that the brain is always looking for ways to modify what you're doing anyway.

So start from the beginning. Put your metronome on 60 and play your major and minor scales extremely deliberately at one note per second.  Then when you get done with all those scales, then try it at eighth notes, then triplets, etc...

If you make a mistake, then go back to quarter notes and do that bit over until it's perfect.  By the end of a half day of doing that, you'll have reprogrammed your fingers and brain.
